One is Rosetta@home, which is a distributed computing project using BOINC. The other is the Rosetta software for protein structure prediction, which you have the license to. With the Rosetta software, you will be providing your own computing resources (unless perhaps you are able to use "Robetta" the automated server). You will need to follow the instructions for getting support for your academic license, it is not supported here on the Rosetta@home message boards. But you won't be able to submit your own proteins for study. It will download the ones being studied by the UW BakerLab from the project servers.
