What does it means : Ir5_dun08_it02_B_rlbd_1r69_SAVE_ALL_OUT_IGNORE_THE REST_DECOY_15457_525_0 and where can more info about short of project means?

My guess is that the 1r69 portion refers to this protein, and the rest refers to who is investigating it, how, and with what batch of work:

yes--this is a bit cryptic, isn't it! this calculation is part of the energy function optimization I described in my journal. a new method for modeling the protein sidechains, called "dun08", is being improved by iteratively comparing between calculation and experiment, and this is iteration 2 on protein 1r69.

with the improved energy function, developed through calculations like this one, we should be able to signficantly increase the accuracy of protein structure prediction and design.
