are the "Microsoft Windows running on an AMD x86_64 or Intel EM64T CPU" apps using the 64-bit or they are just ported?

It's just a wrapper of the 32bit app.

What about the Linux-64-Bit-apps? Are they also wrapped-only? I found they performe a little bit better than 32Bit on 32Bit-Linux...

Yes, same story there. I don't believe 64-bit optimizations have been done for any specific platform.
